Have a look at the type of litter too. Cats can be very particular about smell, so a scented litter can be a reason for not wanting to use the litterbox. Also the structure is important. My kittens love the very fine unscented sand-like litter.
The size of the litterbox is important too. It should be at least 1,5 times the length of the cat and preferably uncovered. I use see-trough storageboxes with high sides. The largest I could find.
If your kitty tends to pee in the bathroom, why not put an extra box there? That could solve the problem.
Last but not least: have your vet check her out. Like Sherry said, it could be an UTI and she could be in pain because of that. When she associates the litterbox with pain she won't want to go there any longer.
